I've never done MOTH when I had very young babies, and I wasn't homeschooling with newborns... but with regards to scheduling newborns with eating and sleeping, I did it with all my babies (but I was NOT super strict!) :)
Regarding them going to sleep... I tried to make sure that they were put down for naps before they were nodding off. If they nodded off during a feeding right before bed I just let them go down, but I wouldn't keep feeding them until they nodded off either. (hope that makes sense) If it was bedtime and they were still awake I would still lay them down.
When I first started homeschooling my twins were under a year old (or thereabouts) and I found it much easier to do while they were napping. They are 2 now, and it doesn't bother me if they are up during it now.
At that age (2 mo.), I'm thinking my babies were usually napping 2-3 times a day and sleeping 8 to 10 hrs. through the night. We did well with a sleep, feed, wake kind of cycle as opposed to a feed, sleep, wake cycle. :) I tried a bit with pacifiers... never had much luck as my babies didn't really like them. I have a few thumb suckers... but they didn't start that until much older than 2 months.... I can't remember doing anything specifically at that age to help calm them when I put them down for naps and sleep. I do remember them crying some but nothing too much.... I think they just got used to the routine from the getgo!
Don't know if I'm much help to you... but I think the cycle thing (sleep, feed, wake...) is key to getting them to sleep without much intervention from you. HTH!
